How to Use the Calculator

Gradient PCR Protocol

Use the calculated temperature as your starting point, then test a range of ±3-5°C around this value. Most thermal cyclers can create a temperature gradient across the block.

Touchdown PCR

For difficult templates or when high specificity is required, touchdown PCR gradually decreases the annealing temperature over multiple cycles.

Protocol:

  1. Start 5-10°C above calculated Ta
  2. Decrease by 0.5-1°C every 2 cycles
  3. Continue for 10-20 cycles
  4. Use final temperature for remaining cycles
